What is the format of bndC, when doing scripting?

Hi,

I have a simulation that involves diffusing circles within a 2D domain.
Only 1/2 of these circles diffuse at a constant flux of say 1.
The position of these circles are updated at every iteration using a matlab code
I also used a subroutine to automatically assign boundary condition of constant flux to only 1/2 of the circles, by altering bndC of the fem file.
Here is where the problem lies, if one of the circles, say circleB, moves ahead of circle A, the boundary conditions are no longer the same. Please see images in attached file. 5050_3 is when the boundary conditions are correct and 5050_4 is when things go wrong.

So I'll like to ask how does bndC changes, as the geometry changes and is there a way to fix bndC?
